Interfering with their diet and lifestyle for as long as they did, humans had made most cows, pigs, chickens, ect, completely reliant on human created procedures and foods to keep them alive. So- no humans, no farm animal care, no food = No farm animals. Mostly.

Well this is a crazy tinfoil hat theory but like what if they're not really gone?
If the griffins supposedly are this smart magical beings what if when humans were killing off wildlife the griffins were sweeping some of them away to a secret place for them to thrive and when the humans went poof the griffins re-introduced them to Earth??

Dalkota is the keeper of Earth, right? In my head, I see him as the overseer and the main person to call the shots on any action concerning Earth. As for his Magi (Lupa, Noctura and the other six), they are like his little helpers, and extra eyes to see the deeper details. Like the ones who have hosts can understand the relationships and social structures between animals since they can interact with others for a long period of time, and the Magis who are only specters can zip around everywhere across Earth to see everything else and inspect whatever Dalkota needs them to (but only for a short period of time). So maybe they helped find the 'extinct' animals so the griffins could safeguard them for later?
And I imagine the re-introduction process went slowly. Like the griffins waited for a bit while Earth got used to not having humans around, and then put specific species in specific (safe) places one by one, so they wouldn't die all at once or the ecosystems wouldn't severely react to new species suddenly appearing?
